Anyone using BBMerge how does it compare to other merging tools?

I'm curious if anyone has experience using BBMerge for merging paired-end reads. How do you find it in terms of accuracy, speed, and how easy it is to use?

I'm also wondering how it compares to other tools like FLASH, PEAR, COPE, and fastq-join. I've seen a lot of mixed reviews online, so I'd really appreciate hearing your personal experiences. What's your favorite tool for your pipelines?
 
I've used BBMerge a bit. I found it pretty solid on accuracy and it runs fast without needing much tweaking. I also had good luck with PEAR when I need something simple and quick. Depends on your dataset, though!
 
I've used BBMerge quite a bit, and overall it's pretty solid and it does a great job with accuracy and handling tricky overlaps and tends to be more forgiving with mismatches compared to some other tools, compared to
others I find it better, no long talk

BBMerge has been great for the complicated overlaps in my experience. I used it a lot with noisy data. But just so you know, I still keep PEAR around for lighter jobs. When I need more control though I use BBMerge.

I agree with the others here are saying. BBMerge is great for merging paired-end reads, known for its accuracy, speed, and ease of use, even handling non-overlapping reads. It often outperforms FLASH in accuracy and features. COPE and fastq-join are options, but BBMerge generally excels. At work, I mostly use PEAR. It's also very accurate and consistently delivers high-quality merged reads for my projects, especially when dealing with variable insert sizes. Its robust statistical approach gives me confidence in the results, making it our preferred tool for reliability. Though it can be slower than BBMerge and has stricter licensing.
